I will take JR from NArita to Osaka may I know if there any onsen in between? I will stay 6 nights so if I stay 3 night in Osaka n 3 night in shinjuku will it be ok? Or 2 night Osaka 4 night shinjuku?

Yes, there are lots of onsen resorts in between, especially in the mountains.

Among them are Hakone, Izu, Okuhida and Gero, to name just a few. See the sightseeing guide for more details:
