Hello all, We want to go from Matsumoto to Narai. Looking at the JR East pamplet, Matsumoto to Shiojiri seems to be covered. But Shiojiri to Narai sector, seems to be outside the JR east zones. So we need to pay for this sector. Am I right?

Yes, you are right. An additional 400 yen.
