Can I leave Japan and return if I have a working-holiday visa? Will they grant me a re-entry permit?

you get your reentry permit before you leave the country. pop down to your local immigration office (shinagawa if you are in tokyo), hand over your 3000 yen for a single permit(or 6000 yen and you can leave and come back as many times as you want until your visa expires) and bob's your uncle.
