I booked my accom through Agoda about 6 weeks ago, should I email each hotel and confirm the bookings before I fly into Japan?

I have booked with Agoda numerous times before with no issues so as long as Agoda has confirmed your bookings I wouldn't bother.

No, you dont need to contact the hotel.
You have to check your email, then print the booking confirmation, and show it to the hotel when you check in

I had booked hoteld at Kyoto & Hiroshima thro'hotels.com; and as per their confirmation mails , there is no need to reconfirm, but I wrote mails to individual hotels, and got their confirmations as well the very next day.. looking forward to our visit
