Yes for the infrequent limited express trains, no on the local trains.

Limited express trains are faster, make less stops, and have reservable seats. But they cost more (not an issue with a JR Pass). Local trains stop at every (or almost every) station along the way, and do not have reservable seats. More info here: http://www.japan-guide.com/e/e2016.html
