Hey guys,

I can see on the JR page the pricing for a return Suica and NEX ticket to Tokyo station is JPY5,500, but does the same price apply for Shinagawa.

Yes, the N'EX ticket allows you to exit at any JR station in the Tokyo area, see the map on this page:
