Any suggestions on accommodation points in Kyoto? And what is a common site used to book this through?

Depends on budget but basically:-
When researching what accommodation to stay at I usually use a combination of
http://www.jalan.net
http://www.rakuten.co.jp
http://www.expedia.com
http://www.agoda.com
http://www.hostelworld.com
and then read some of the tripadvisor.com posts (add grain of salt). I also usually check the actual website if one is available.
