Take the JR Tokaido Shinkansen from Tokyo to Kyoto and transfer to a JR limited express train to Kinosaki Onsen Station. The one way journey takes 5-6 hours, costs around 16,500 yen and is fully covered by the Japan Rail Pass if using a Hikari train between Tokyo and Kyoto.
How to get from Tokyo to Osaka
Konotori Tajima Airport is the closest airport to Kinosaki (45 minute, 500 yen by bus). However, the airport is connected only to Osaka's Itami Airport with two flights per day by JAL. Flight duration is 40 minutes. The regular one way fare is about 16,000 yen, but by using a discount offer, you can usually fly for between 7,000 and 9,000 yen.
Tottori Airport is the closest airport with direct flights to Tokyo (Haneda Airport). ANA operates multiple flights per day. Flight duration is 80 minutes. The regular one way fare is about 31,000 yen, but by using a discount offer, you can usually fly for between 16,000 and 29,000 yen. Air passes for foreign visitors are even cheaper.
From Tottori Airport, Kinosaki can be reached in about two hours by rental car. Alternatively, take the airport bus from the airport to Tottori Station (20 minutes, 470 yen) and use local trains along the JR Sanin Line to reach Kinosaki (2.5 hours, 1340 yen, one transfer along the way).

Kinosaki is a compact town and can be fully explored on foot. It takes about 15-25 minutes to walk from the train station at the eastern end of town to the Kono-yu bath house at the western end of town.
Konotori Tajima Airport is the closest airport to Kinosaki, a 45 minute bus ride south of Kinosaki (500 yen one way) near the city center of Toyooka City. The Konotori no Sato Oriental Stork Sanctuary is also located close to Toyooka city center.
