Depends on the person. The Skytree is much more spectacular. But it is also much more expensive. And on weekends and holidays, it can be very crowded. Tokyo Tower is cheaper (but not cheap), less crowded (can also be crowded on busy days, especially top observatory), but is less spectacular. I personally would definitely go to the Skytree, but only on a regular weekday. Here are other alternatives: http://www.japan-guide.com/e/e3057.html

Tokyo Tower is by now surrounded by tall buildings, therefore the view is kind of limited. We went up on the Sky Tree last month on a Sunday. Yes, it was crowded and there was a line, but they are well organized and the lines moved quickly, it was definitely worth it. If possible pick a clear day.

Hello, Well... Instead, as a start, I would suggest to go to the TOKYO METROPOLITAN GOVERNMENT BUILDING ( http://www.metro.tokyo.jp/ENGLISH/TMG/observat.htm) for four reasons : - It is totally free of charge. - At the lobby of the building, you will find tons of quality information about Japan and Tokyo at the tourism information point where the staff is very kind and professional. - The view (from 200m above the ground) is probably the best as you can see both the Sky Tree, Tokyo Tower, Shinjuku downtown from very close. - I've been there several times (day and night) and I've accessed the elevator immediately, it is not crowded at all (even during the golden week!). Yamanote line, exit Shinjuku (Well indicated from there but this is a very long walk underground!). Just my opinion (and also my japanese girlfriend who agrees though) but the sky tree is a TOURIST TRAP : a big shopping mall, HUGE HUGE QUEUE at best sunlight times (but you can make a reservation on the internet... if you like to be trapped and feel like an ant waiting for your turn to go up! ;-). To visit Tokyo Sky Tree in good conditions, you must arrive in the late afternoon. There are no tour groups and the waiting time is reduced. I arrived at 17:30, there was no waiting outside the tower. (where given tickets by time slot to access the building). It took less than 30 minutes to get our ticket to the first observatory and 5 minutes for the second. We then waited quietly at night well settled in the best place. We have witnessed the magnificent spectacle of the slow gradual illumination of Tokyo. Attention, there are again more people coming for nightfall. The show is well worth the 30 minute wait and the price of access. I did not have the sensation of falling into a trap ... but it must have gone there to find out. The mall is huge, but it is Japan.

Both are nice but different. I'd probably recommend the skytree first, if just for the novelty and the other attractions around the area (aquarium, mall). I'd have to say I found the skyline from Tokyo Tower to have more character though BECAUSE the view is of a similar height as the surrounding buildings.
