Below I posted dates and locations of my, more or less well considered, itinerary. Hopefully, someone could give me some feedback about what to skip, include or rethink. It is good that you want to see many places. I am not sure how it is in other places you visited but Japan is very fun and interesting. Meaning: A day for each city is not enough. Considering intercity travel, your time is even lessened.
It is good that you allocated more than one day to Kyoto and Tokyo, but how about the rest?
Yamaguchi should be done before Fukuoka to prevent back tracking.
Planning to go from Beppu to Osaka in a day would take a lot of time. Same with many other of your trips.
Some cities like Fukuoka and Kumamoto requires two days. Kanazawa requires three days.
I would recommend going from Tokyo to Kanazawa using the shinkansen. Includes Noto Peninsular, Takayama and Shirakawago (1 week) Then to Kyoto using the limited express. From Kyoto go to Amanohashidate to Kinosaki onsen to Totori to Matsue to Izumo. (Facing Japan sea) (2 weeks inclusive of at least 4 days in Kyoto) After which, go to Kyushu. (1.5 weeks) When returning from Kyushu do the part of Japan that faces the Pacific. E.g. Hiroshima, Miyajima, Okayama, Himeji, Kobe, Osaka, Wakayama, Shirahama, Kii-Katsura, Ise, Nagoya, Fuji, and back to Tokyo. (1.5 to 2 weeks)
From Tokyo, go north to Hokkaido and back. Stopping along Hirosaki and Gunma along the way. (1.5 weeks)
Side trips from Tokyo (Rest of the time)
