If a train is full and there are no more seats available in a non=reserved car, are passengers allowed to stand for the entire duration of the trip?

Generally yes.

However, on trains without non-reserved seating (e.g. Hayabusa, Narita Express), you are not allowed to stand. A special standing ticket is required.

Also, when standing in non-reserved green car (suburban trains in Tokyo), a green car ticket is required.
