Of course, a Japan Rail Pass will not pay off for Tokyo alone! The following page explains day passes available for Tokyo: http://www.japan-guide.com/e/e2017.htmlI personally use Suica (or Pasmo) only to get around Tokyo. If you plan your days well, it is not only the most comfortable but also the cheapest way to get around.

The JR Pass for Tokyo alone is a terrible idea.

No need Japan Rail pass too much. Suica/PASMO are exactly super convenient card ticket but no big discount for short rides just not so bad. Some special discount pass exist read "Get around" part. http://wikitravel.org/en/TokyoAlso read airport(NRT or HND) web access pages and railway companies web.
