should we booking in advance on LTD. EXP THUNDERBIRD from kyoto to kanazawa in 16/4 ? if not , can we do it in kansai jr counter when we arrived ?

If by "in advance" you mean "before we arrive in Japan", you probably can't do it anyway. Yes, you can do it at the JR ticket office at Kansai airport.
