We will be arriving at Nagoya airport, wonder we can ativate the JR pass and travel to Kyoto?

There is no JR counter at Nagoya airport. Take a train to Nagoya station and exchange your pass there before traveling to Kyoto.

Central Japan Airport Train Line is not by Japan Railways. Thus, there is also no JR Office at the airport. What you would have to do is take the train to Nagoya Station from the airport. At Nagoya Station, there is a JR Office. You can get your train passes here.

From there take a shinkansen from Nagoya Station to Kyoto Station. You can ask the person working at the JR Office which platform number, the name of the train, and the timing of the train.

Note that if you are using the JR Pass you cannot take the Nozomi Train from Nagoya Station. This is the fastest train and is not available for this pass. However, since the distance between Nagoya and Kyoto is not much, this would not make much difference if any at all.

If you do not want to activate your JR pass on the first day, you might look into getting a Kintetsu Wide Area Pass to get to Kyoto.

This pass includes two airport transfers for either the Meitetsu Limited Express from Central Airport to Nagoya, of the Nankai Train from Kansai Airport to the Namba area of Osaka.

The pass also includes 5 days on the Kintetsu rail line, which connects Nagoya, Osaka, and Kyoto.

The individual cost for the train tickets would be 5430 yen, so the 5860 yen cost of the pass is almost covered on the first day. The other four days of use, which might include a trip to Nara (again, Kinetsu Rail does go there) would cover the cost.

This could be used to delay your first day of use on your 7-day pass, which is over five time more expensive than the Kintetsu Pass.

You will be giving up time in doing this. From Nagoya, The JR Pass will get you on a Shinkansen that will zip you to Kyoto quickly, where the Kintetsu Limited Express will travel slower, and will require a transfer at Isenakagawa Station.
