Unfortunately most Japanese companies and government organisations use phone and fax only. It's rare for websites to have an email address displayed or online form to fill out.

Do you have anyone who is fluent in Japanese who can help you? If not, I suggest ringing up the company and asking if there are any English speakers there. If not, you will have to do your best to communicate with the limited Japanese you know. Practice everything you need to say before you ring them. Write it down on paper so you can read it out. Japanese people are very patient on the phone and are happy to wait for you to gather your thoughts and repeat themselves until you can understand.

If you still can't understand, then go to the place in person. If your Japanese is bad, it's much easier to communicate face-to-face than over the phone.
