I have purchased the 7 days Jr railway pass. How can I travel from Otaru to Tokyo by train? And what is the last train from Otaru to Tokyo?

You will have to take the Hokkaido Shinkansen to Shin-Hakodate Hokuto, then transfer on the Hakodate Line to Sapporo. From there you will have to transfer again to Otaru. There is another alternative train on the Hakodate Line that goes to Otaru but I heard it takes 8 hours. Either way, you will need to break up the travel to two or even three days. Doing it all in one day will be brutal.

Or you can do the reverse of the previous poster.... Otaru to Sapporo, Ltd Exp to Shin-Hakodate Hokuto and then the Hokkaido Shinkansen to Tokyo. I would rather fly nowadays. It's quicker.

The transfer at Sapporo is pretty easy and the transfer times are fine. You could pick a three minute option if it is across the platform, but some of those indications are not actually a transfer, but just a stop at the station (depends on the route), but if you are worried about the connection, get an earlier train from Otaru or chose an option with a 10 minute transfer.

Japan Transit Planner indicates Shin-Sapporo Transfer 3 min + Wait 7 min and Sapporo Transfer 3 min + Wait 10 min, in the above link. The physical routes at each station look the same. I just care about the altitude and the number of passengers at each station. If you choose a larger station, a terminal, stops of passengers should get off and on the train. Most of them are likely to walk slowly, because their aim is not a transfer. At a smaller station, the number of passengers should be smaller. You could not care about a horde of crowds on that station. Hopefully, there would be more transfer passengers who walk faster than other passengers who just want to get out of the station. There are some interesting sites between Otaru and Tokyo. Hakodate is one of the best stop in between. It is almost in the middle of the route. Nikko could be added if you prefer. The last couple of times I've taken the trains south from Otaru, I started off south, going past Niseko, Mt. Yotei, and through some nice countryside and river scenery along a one-lane track where you can stand at the front of the train looking forward down the tracks. This train ends at Oshamambe, where you would pick up a Super Hokuto for Shin-Hakodate and the Shinkansen bound for Tokyo. http://www.hyperdia.com/cgi/en/search.html?dep_node=OTARU&arv_node=TOK...The transfer in Kutchan is just a stop in the station and you don't actually change trains. It sits there for 15 minutes and you can get out and look at the scenery and the "Dragon Pachinko" next to the station. The line from Otaru to Oshamambe is the route the new Shinkansen is going to take coming from Hakodate to Sapporo when built, so the scenic train isn't going to last.
