Mie Prefecture is a vast area. It would be easier for a recommendation if you are able to be more specific about the city you are visiting.

Where in Mie do you intend to stay?
Only in one area or are you doing the Kumano Kodo and change accommodation often?

Regarding safety, after traveling alone (as a woman) through Japan for 2 months, I would say that any hotel is safe. So just pick a hotel you like in the location you like.
