The Australian Embassy says they'll give a Kon'in Mushogai Shomeisho Form as Australian legislation doesn't allow them to give a Kon'in Yoken Gubi Shomeisho form. Will the ward office accept this?
Any relevant info is appreciated

You'd need to check with the ward where you intend to get married.
But the one they say they will give (literally translated) is "certificate of no impediment to marry," and the one they can't give (literally translated) is "certificate of fulfilling requirements to marry," so in substance it might just fulfill the purpose?

thatfs true. In reality itfs a similar document that fulfill its purpose except for the wording of the document itself maybe.

You'll be fine; Japanese authorities are aware that some countries do not issue CNIs, they'll just say in that case it's fine without it.
