Hi, I will be buying a JR pass. I wish to start in Tokyo and visit the following destinations - Nikko and Tochigi, Hakone and Mount Fuji and Takayama and Kanazawa. Please advise which order would be best to travel with the JR pass to minimise time travelling.

The order you have the listed would be the correct order.
But a JR pass wont be the quickest option for travelling. As Hakone to Fujisan to Takayama to Kanazawa is quicker and cheaper by highway buses.
And since Nikko and Hakone can be reached by cheaper non JR options also. I'd reconsider a JR pass.
