I'm going to leave Japan by the end of the month because I found a new job in another country.
I have a 3 years working visa that will expire in 2 years.
I would like to leave open the opportunity to return back to Japan in 3 months before the visa expires if I don't like the new job.

What happens if I communicate that I don't live anymore in Japan to the city hall and leave the country with a re-entry permit, but don't come back in the end?
The visa will naturally expire in 3 months (since I leave the job)? Is it legal to leave Japan with a reentry permit and never come back? Would it cause me problems if I want to come back in the future?

No. The "visa" expires when it expires.

Yes.
