If I am naturalised Am i able to go back to other country and stay since i have a residence permit. I want to be with my family physically with together we will be travelling back in Japan. And I will apply their visa?

Of course you can go out of Japan and visit other country.
BUT you do that with Japan passport (since you are naturalized) and subject to other country entry immigration law.

Whether you need to apply for visa to enter that other country as Japan citizen, you will have to check with that country immigration law.

If you want to bring your family into Japan , then you need to apply entry visa for them since they are not Japan citizen. Also depends on your family relation ( wife, children, parents, sibling ...) and purpose of entry to Japan, the types of visa may varies. As Japan citizen you can be a sponsor/guarantor for their visa application.
