Learn how to go from A to B using public transportation. Google Map (in public transportation mode) is a good option.

Much the same as in visiting other countries as well - save time by looking at a map and plotting where you plan to go in a day. Group a day's activities with other places nearby as much as possible, to avoid zigzagging all over the place and wasting time.

If you will be doing a lot of travel within the city, then consider getting a 48 or 72-hour subway pass. You can go to many popular places in the city and save money. But we aware that weekday morning rush hours can be brutal - especially between 7AM-9AM. The 24-hour pass though would be hard to justify.
Getting a hotel near a station would be smart as well. This is not hard to do. Staying closer to the area you will spend the majority of your time can help a lot, especially if you are dead tired by the end of the day. The east side of Tokyo tends to be cheaper than than the west side. But if you look hard enough, there are some cheaper places on the west side as well.

Be sure to take some time and explore the mundane as well. Walk through a residential neighborhood somewhere and see how Japanese live. Go into a supermarket and look through the aisles - see what Japanese people eat, not to mention how much they pay. It can be more educational and productive than just visiting yet another temple.

Tokyo does not have to be expensive either, in spite of all the screaming you see elsewhere online. If you want to splurge, you can, and yes you will pay for it. But there are cheaper ways to do things also, and some amazing bargains for foreign tourists. Plus some inexpensive accommodations that are clean, quiet, and conveniently located - many times simply unthinkable in a lot of other major cities in the world. You just need to do your homework and find them.

Don't stress yourself to much about wanting to see ALL the highlights of Tokyo on your first trip.

Make a List of max. three Destinations per day. Keep in Mind that you need time to travel from A to B and you have to eat at least from time to time ( which cost an extra amount of time too).

The metro map might be overwhelming at first sight, but is very convenient and good to use. As say before, I recomment Google maps for the planning process too and the buy of a SUICA- Card. ( Very useful!).

Enjoy your first time in Tokyo!

Greetings,
Vio
