Hi, is it better if I fly from Manila to Tokyo, then from Osaka (Kansai) fly back to Manila while using the jr pass?

Nope. Why would you do that? What's the duration of your JR Pass? A round-trip between Tokyo and Osaka barely makes the 7 day pass worthwhile.

Fly to to Tokyo and departure from Osaka sounds like a good idea. But then most likely youfll not need a JR pass. Obviously totally depending on what you plan to do in detail.

We're planning to stay for 7 days. We will stay in Tokyo for 3 days, 4 days in Kyoto and Osaka. They say take a bus from Tokyo to Kyoto or take Shinkansen if you can afford it and use suica/pasamo for train rides.
