Itinerary Suggestions 16 days in Japan

Hello everyone,
I wanted to get some thoughts on a rough itinerary I am working on. I am traveling with my gf to Japan in late May. This will be my fourth trip there, including a few months I spent studying while this will be her first trip. We enjoy food, and particularly want to try some regional foods, the arts, culture, quaint towns, nice walks, and temples.
Tokyo - arrive at 3pm.

Hakone
Takayama
Takayama (Maybe stop by Shirakawa on the way to Kanazawa)
Kanazawa
Kanazawa
Kyoto
Kyoto
Osaka
Osaka - Day trip to Nara
Osaka
Koyasan
I've been to Kyoto multiple times and she isn't particularly interested in staying too long so hence the two days. Kanazawa and Takayama will be the first time for both of us. Any other cities or areas I should consider? Thanks a lot!

Hakone to Takayama will be 4 5-6.0 hours depending on hotel locations and transfers. Pretty much a wasted day. You might wanna add a night to Hakone.
