Transiting only NRT and HND

I am from US (won't need visa). On my flight out I won't be staying in Japan, but my flight goes into NRT then HND before continuing to destination. I have 5 hours between the two flights. Do I need to check into immigration and/or customs twice? I guess that means my bags can't be checked straight through to destination.

Yes - the airports are 90 minutes apart so you have to get your bags, do immigration and customs and enter Japan before heading to your check-in at Haneda.
