Not enough info t make proper suggestions. But JR nation wide passes won't pay off.

Suggest looking at Kanto and Kansai regional passes for whatever travels you may do.

The 7-day JR Pass would not pay off - not even close.
If you're willing to see Kanazawa for a day, the Hokuriku Arch Pass would pay off, but you'd need to return the same way, and that takes a couple hours longer.

Also if you're going to Kansai, I highly recommend you take half a day and go see Nara Park.

Tokyo to Kyoto round trip within 7-days - cheap - single tickets, no pass.
Narita to Tokyo round trip within 14 days, consider the N'Ex round trip ticket.

Since your itinerary concentrates on staying in particular cities, a nationwide (such as the Japan Rail Pass) or regional pass (such as Kansai Thru Pass) won't match your needs and is unlikely to be cost-effective.
Instead, the One-day Pass for Kyoto City could be a better option if you plan to explore Kyoto. It covers subways and almost all buses in Kyoto, and costs 1,100 yen per day.
