Is it possible to take ski bags on the bullet train from Tokyo to Nagano?

Yes.
I take a bicycle on that Shinkansen frequently so ski bags are no problem.
Most people will put them in the overhead rack, but if you want to put them behind your seat, reserve a seat in the last row.
