We only have two full days in Tokyo in mid May. What's your favorite garden and why? Thanks

Hamarikyu because of the surroundings with the modern skyscrapers of Shiodome area and the contrast to the traditional garden. Plus you can arrive to it (or depart from it) by ship.
Other great ones are Shinjuku Gyoen: bigger, more varied garden, similar in regards to modern city views
But there are several other good gardens. So with only 2 days Ifd probably choose one that is close to some other location you plan to visit.
Not entirely sure what will flower in May. Azaleas or Iris maybe? If Iris there is a park inside Meijijingu park with iris. If Azalea Ifd think about the garden (itfs not a park) at Nezu shrine

If you stay at Chinzan-so hotel you not only get a lovely garden in the grounds with walking trails etc, but also a really nice one next to it. It isnt cheap, but the gardens are fantastic (the soba restaurant in the garden has about the best soba we've had, too).

You need to differentiate between what kind of garden, like traditional Japanese ones or flower gardens. I've been to over a dozen in Tokyo, and for traditional gardens, for me Rikugien and Koishikawa Korakuen are both at the top of the list. They are both large and very relaxing. Not to mention, inexpensive and normally uncrowded. Kiyosumi is also a very nice one. If you mean flower gardens, then I'd suggest the Showa Kinen Park and Jindai Botanical Garden. Showa Kinen Park also has a nice Japanese garden in it also - the place is huge, and you could spend hours and hours there. Since you mention mid-May, there are some good places for roses, like at the Kyu-Furukawa Garden, the French rose garden at Shinjuku Gyoen, plus Yamashita Park in Yokohama, the Yokohama English Garden, and in Chiba, the Keisei Baraen in Yachiyo and Yatsu Baraen in Narashino. https://goo.gl/tAECfM
