we arrive on a friday and depart the following friday. day trips to nara, half day uji, kurama to kibune (is this a full day?). which are the things we should or should not do/visit on weekend (sat and sunday) knowing they will be most crowded? also we will be there on the 25th for the kitano flea market but this is out of the way and we aren't planning to see much in this area-is is worth it?

We will have the Setouchi Area pass from Monday on. Should we buy any of the train or bus passes for Sat and Sunday?

Just get out of Kyoto on the weekend. Hikone/Omi Hachiman/Otsu area.
Kifune also would be less busy that the city centre and well know sights.

Plan what you want to visit before thinking about any train passes. There are some people (bots?) on this forum that suggest passes to every question. Some of those passes may certainly be useful but they donft answer your question. And I canft answer your question either. There is a long list of what to see in / around Kyoto and if you avoid the top 10 spots it quickly gets much less crowded. Maybe some of my trips in around Kyoto to more remote areas can give you inspiration http://bicycletraveljapan.blogspot.com/search/label/Kansai+Ride?m=1
