How do I check the time schedule of the JR Special Rapid between Kyoto Station and Osaka Station.
Also, I wanted to take Airport limousine buses from kansai airport. What are the procedures like? Do I need to book in advance? How do I check the schedule of the bus? Where should I go board the bus? I read that it can go from kansai airport to varios hotels..how to I check whethere it goes to the hotel I wanted.

Inside the Airport terminal there are reservation counters you can use, just go up tell them where you need to go (assuming the bus goes there) and get a ticket. There are different boarding areas depending on where you need to go, but they will tell you and there are signs.

Here is the website for the timetable for buses:
http://www.kate.co.jp/pc/english/english.html
There is a link to show you which hotels it goes to, if it does not go to your hotel, you can choose an area where your hotel is and make your way from there.

As for the Rapid train between Kyoto and Osaka there are departures leaving every 4-15 minutes. So it is frequent.

If you don't have a JR pass, you should know that private railways do offer cheaper transportation between Osaka and Kyoto then JR trains do:

(change to/from OSAKA)

You can see timetables on www.hyperdia.com (unselect Shinkansen and Limited Express).

If you mean the city bus pass for Kyoto, it can be purchased at the bus station outside of Kyoto.

For Kyoto-Hakone.
The Shinkansen "bullet train" can take you to Odawara Station, you can book this ticket in advance at any JR reservation office at any JR train station. Once in Odawara you can pay as you go or use a pass purchased in Odawara to visit the rest of Hakone:

Kyoto City bus and subway:

You can also pick up a bus map when you purchase the bus day pass, very useful bus map!

Getting a Hakone free pass really depends on what you plan to do and see in Hakone, what there is to do and see is in the Hakone page:

Is Kiyomizu temple very near to Sanjusangendo?

Not very near. But not too distant, either.

is it withing walking distance?

Yes, I often walk between the two temples. It takes about 15 minutes.

how do we go from sanjusangendo to gion street?

Gion is the name of a district, rather than a street. You can get there by bus 100 or 206.

how long would it take to go form gion street to Kyoto-Uji city ? What bus can I take?

You should take the train rather than the bus. Take the Keihan Line from Shijo Station in Gion. Transfer at Tofukuji Station to the JR Nara Line or take Keihan Railways all the way to Uji with a transfer at Chushojima Station:
