Planning to spend 3 to 4 days in Hakone/Fuji/5 Lakes/Ito, is JR pass valid there? Is the JR pass valid on cable cars / ropeways / boats / buses in this region?

No, none of the modes of transport in the Hakone and Fuji Five Lake regions are operated by JR. Therefore, the Japan Rail Pass is useless inside the regions. But it can be used to get there.
