I will be travelling to Hokkaido with a travel agency and then continue free and easy on my own.
Would I be able to get the NEX/SUICA package from Tokyo instead?
And i will only use the NEX from Tokyo to Narita airport on my last day in Tokyo.

The NEX Suica package is only available at Narita Airport for travel from the airport into Tokyo.

In other words, if i manage to get the NEX Suica package from airport, i will be able to use it as my return ticket from Tokyo - Narita airport.

No, you can't. The NEX ticket when you but a NEX/Suica combo is good only going to Tokyo, not on return to NRT.
