Transportation for dogs

We are moving to Tokyo with our 2 dogs next month; what's the best way to transport them from the airport to the city? We usually take the Airport Limousine back to the Roppongi area; but I don't think they allow dogs.

My dogs aren't that big - 6 lb. and 17 lb. Thanks for your info; I will contact the pet taxi for more info.
One more question...are dogs allow in subway or taxi in Tokyo?
