You can do all destinations as day tours, but for Hakuba I recommend an overnight stay and why not to combine with a visit to Matsumoto castle? Hakone means you go with JR Rail Pass from Nagoya to Odawara and at Odawara station you buy the Hakone Free Pass as within Hakone no JR transport, in the evening back from Odawara to Nagoya. Nikko as day trip means: From Nagoya to Tokyo by hikari shinkansen, from Tokyo to Utsunomiya by shinkansen, from Utsunomiya to Nikko by local train. Check timetable under www.hyperdia.com English side or under http://www.japanrail.com/JR_timetableandfare.htmlto find good connecting trains for Nikko and Odawara. Local train to Nikko only under www.hyperdia.com. Nagoya - Kyoto is just 40 min by hikari shinkansen Nagoya - Tokyo is 120 min by hikari shinkansen
