i looked a little and the cheapest fare i could find from komatsu to hakodate by train was about 30000 yen, 50000 by train and plane. I was unable to find out about bus fare. can anyone help point me in the right direction?

You could fly to Sapporo (from 11,000 yen with an air pass) and then take the train or bus to Hakodate:
