In onsen when people take nude bath is it that other keep on looking at you? are there any onsens where same sex can take bath?

I've been to Onsens more than 50 times (In Osaka and Hiroshima). EVERY single time I was stared at. People don't seem to care if you stare back at them either. It's really rude.
People do, however stare less if you are not alone. But just slightly less.
This probably happens to all foreigners though.
As for your last questions, most onsens are same sex. I have never encountered all sex onsens before, as there aren't too many.
