Hi, which is better? JR pass or domestic flight?

4days in Osaka/Kyoto
12days in Hakodate/Noboribetsu/Sapporo/Furano/Biei
3days in Tokyo

based on the itinerary, if buy 14days JR pass which day should i start using the pass?

I would think that flights would be far cheaper and faster for your intended schedule. You can get tickets for each leg of your travel for as cheap as 10000yen per person.

Ok, domestic flight sounds cheaper if i can get the lowest fare for Osaka to Hakodate + Sapporo to Haneda.

How about in Hokkaido?
Should i buy any Hokkadio JR pass for the itinerary below?
There's too many passes available that i am too confuse which to use.

28/6 - 1/7 Osaka (flight to Hakodate)
2/7 Hakodate (is it enough? worth to see Fort Goryokaku in summer?)
4/7 Noboribetsu
6/7 Furano
10/7 Sapporo
11/7 Otaru (buy 1 day welcome pass)
12/7 Sapporo by flight to Haneda (which type of train should i take from Haneda to Ikebukuro? direct train if possible especially when i will be carrying alot of luggages)
13/7 - 15/7 2 nights in Tokyo

1 more question, is 1 day enough to cover Sagano & Arashiyama in Osaka?

Sagano and Arashiyama are in Kyoto. Yes, one day is more than enough to see them.

You could further reduce travel time by flying into Hakodate and flying out of Asahikawa Airport near Furano.

For the train journeys, regular tickets are likely to come cheaper than a rail pass.

I would like to visit a farm during my stay in Hokkaido.
Any recommendation??
Is there a apple farm in Yoichi?? How do i go??
Or any farm that i can pick fruits in the month of July??
