Can I use the Kansai Thru pass to go to Kinosaki? Or the only train station in Kinosaki is the JR station, thus not applicable to the Kansai Thru Pass? What pass would you use to go to Kinosaki from Kyoto for 1 night?

No, Kinosaki is way outside the area of validity of the Kansai Thru Pass!

There is no suitable pass for just accessing Kinosaki. Regular ticket come cheapest.
