I notice there is no metro for Shinagawa. What's the best way to get to Shinjuku / Ginza from Shinagawa station ? Thank you.

If from Shinagawa you mean Shinagawa Station then:
From Shinagawa Station take the Yamanote Line to Shinjuku Station.
From Shinagawa to Ginza take the Yamanote Line or Keihin Tohoku Line to Yurakucho Station.
