Which type of train ticket ?

My mum and I will be in Japan for 12 days in May 2008. It will be my first time in Japan and the first time my mum was back in about 30 years! We will only be travelling from Tokyo to Kyoto and back again to Tokyo. I was wondering which would be the most economical train ticket we should buy? Should we bother getting the JR Rail Pass? What about travelling within the cities themselves, should we buy a daily pass, or just paying for tickets from station to station?
Any help is appreciated :)
