What is the best way to arrange transportation for 2 people from a cruise ship terminal in Osaka to a hotel in Kyoto? We would have 2 large suitcases.

Considering that you have large luggage, you might want to catch a taxi from the cruise port to JR Tennoji Station. It's approx. 4,000 yen (The port is likely to be located in Osaka Nanko Area.)
Then catch the limited express 'Haruka' to Kyoto, which runs every 30 minutes, takes 41 minutes and costs 2,340 yen in a reserved seat for one way.
This trains is designed for Osaka Kansai Airport users, therefore it has luggage space on each carriage.
Then take a taxi again to your hotel from Kyoto Station.
