I would stay in Shinagawa. Some Narita Express trains terminate there and it is also a station on the Tokaido Shinkansen line to Kyoto. There are a few hotels right accross from the station like the Shinagawa Prince which I have been able to get good deals at in the past.

Toyoko Inn 2008/3/29 09:25
There is also the cheaper option of Toyoko Inn a little further on, 7,140 Yen per night for a single:

Tokyo Kyoto 2008/3/29 22:15
Cillian,
Yes, the hikari shinkansen is covered by the JR Rail Pass. But compare costs: 7 day JR Rail Pass is Yen 28300, one single journey from Tokyo ( main ) station or Tokyo-Shinagawa station Kyoto station is Yen 13500. So, if you ONLY have this ONE long distance rail travel, JR Rail Pass is more expensive than single ticket.

Hotel Search 2008/3/29 23:38
Cillian,

If you haven't found a hotel already, you can search here:

Cheapest is from about 5,500yen which is not bad for Tokyo!

Good luck and sure you'll have a great time
