There is this very nice Kyoto food style restaurant in Shinjuku that is called ChaCha. I luv that place!
Although I'm a little bit unsure about the location, so try to ask your way through.

The restaraunts on the top floor of the Isetan department store are worth visiting as there is a wide range of types of Japanese food for varying budgets - however at busier times you may have to queue for them as they seem to be quite popular.

On the 7th floor of Keio Plaza Hotel in Shinjuku, you will find a branch of Kyubey. Excellent.
