Toyoto rentacar has a site in Echigo-Yuzawa, it appears, from the information on this site:

Though this site is not about rental cars, it gives directions to a hotel that is right behind the Toyota Rentacar office.
Then, Toyota Rentacar:

it looks like you can call them. It says internet reservations can only be made in Japanese.
There may be more rentacar places in Echigo-Yuzawa, but at least there is Toyota office.
