We stayed at the Homeikan Ryokan last year and it was fine. Close to several stations and because it was near the university there were plenty of cheap places to eat. It is tucked away from the main streets so that while it is a little tricky to find at first , it is very quiet for an inner city location.See this website- http://www.itcj.jp/hdb/313064.html

I've never been to Japan and it'll be my first time. My question is, for most small hotels/ryokan, the single room do not have their own toilet right? meaning I have to go at a shared toilet.

I'm not sure how long you want to stay.
Well, I stayed at Yoshida House and you can pay per night or per month. I stayed a month, and it was nice, but it's in Nerima, so it's not in central Tokyo.
I also stayed at a few different OakHouse locations, and they were all nice. The company is very professional and easy to work with.

It'll be my first time in Japan. I'll be there for 2 weeks. Is that too long to be in Tokyo? Is Toyoko Inn in Shinjuku (kabukicho) a good location to stay ? It sounds to be centrally located to most other cities for me to visit. Let me know.

The Kabukicho location itself isn't very central, there are other business hotels in Shinjuku that are more central.
