I am visiting Tokyo in Sept for 10 days and the only hostels I could find are located in Asakusa =( , which i think is about 30min train ride to places like Shibuya or Shinjuku, which is where I would prefer to be. I have read somewhere that trains don't operate at night (only till 11.00pm?), is this true?

the trains normally stop running between 12:00 -12:30 just depending on where on the line you are at.

Did you try to verify vacancies at Ace Inn in Akebonobashi, Shinjuku? It's a walking distance to Shinjuku, so even after the subway stops running, there isn't a big issue.
