we will take the train from tokyo and once we are there i want to know what bus circuit is the best to visit the five lakes.

It depends on where you want to go! For sights around Kawaguchiko and Saiko, the retro bus is most convenient.

If I wanted to cover the ropeway , maybe only lake Sai and the private train service from JR Otsuki to Kawaguchiko Station, which pass should I buy ? I will be staying one night at Mt Fuiji too.I am a JR pass holder too.

I would just use regular tickets. Maybe a day pass for the retro bus to Lake Sai, depending on how many time you plan to get on and off the bus.

The retro day bus is for 2 days right ? How do I know how much to pay in each stop or do u have the bus time table ?? Thanks !

The fare varies between 150 and 1000 yen on the Saiko Line. 1000 yen is the fare for the entire cicle and is already the same price as the 2-day pass.
