Hi there,
Is it worthy buying a JR pass if I want to go from tokyo to kyoto (and after a few days return to tokyo) and also travel through tokyo using the subway?

If "after a few days" is six days or less, then a 7-day Japan Rail Pass will cost about the same as a regular round trip by shinkansen. You could travel for considerably less by taking highway buses:

No, subways are not JR and not covered by the Japan Rail Pass. However, there are some useful JR urban train lines, such as the Yamanote Line, which can be used with the Japan Rail Pass:
