Yes, the pass is valid on hikari and kodama trains, but not on nozomi trains.

There is one direct hikari connection per hour between Kyoto and Okayama. A second hourly hikari connection requires a transfer at Shin-Osaka.

I don't understand your question.

Check the "except nozomi" option to get results without nozomi trains, the trains you cannot use with the Japan Rail Pass.

If I go anywhere in Japan using the JR pass and I want to use the website to know where I am going

I take it dont select Nozomi option because JR doesnt cover that

The nozomi is one of a few JR trains, which are not covered by the Japan Rail Pass. So the "except nozomi" checkbox is a nice tool to exclude it from timetable searches.

Of course, the Japan Rail Pass is not valid on non-JR trains, which can also be included in timetable search results.
