From Kyoto to Hakone, i read from the forum that i should stop at Odawara and purchase the Hakone free pass. But also read that the free pass is not valid if bought within the free area, Odawara is within the free area? So where should i purchase the pass then if coming from Kyoto.
Need to store a large sized luggage, is there a manned luggage counter at Hakone Yumoto station in case the lockers are full at Odawara?

That is simply untrue! You can buy the pass in several locations inside Hakone and then use it.

Why don't you leave it in Kyoto?
